both tools are independent of each other,
only the viewer is the same,

the remapping and tiling (tilesize/level calculation), jpeg compression settings and so on can be and are different, so also the result can/will be different,

you can see (and change) the settings of the "MAKE PANO (MULTIRES) droplet" in the "kmakemultires.config" file,
the settings are also documented there,

about the larger folder in Panotour Pro - the filesize mostly depends (beside of the image content) on the jpeg compression settings,

I want to create tour utilizing multi resolution (zoom) within Pano Tours Pro which uses the KRPano tools inside the app. Does PanoTour Pro have a muti resolution functionality
built in by way of KRpano tools? If not can it somehow be used with the KRPano KMakeMultiRes
tool on KRPano website and still have PTP tour & hot spots in tact
for the finished product.

Not directly - Panotour Pro and the krpano Tools are using different ways to create and calculate the image- and tilesizes and the number of levels. And also the used image-down-sampling methods and filters and jpeg compression might be different.

Yes, create the pano with the krpano Tools and then just replace the <preview> and <image> elements in the xml with the one from the krpano generated xml. And of course copy the generated images .
