I would suggest to observe how it browser.useragnet defined and base on that decide how and when do display button.
e.g. <layer name"fullscreen_button" ... visible="false" onloaded="turnonifnotie();" ../><action name="turnonifnotie"
here you need check if MSIE is contained in browser.useragent. Maybe

(you can even set some variable from javascript in html but I think you can do this all in Krpano)

Doesn't that mean that in case of Flash this solution can't be used? (visible.ie will be false on Flash even in case IE browser)

That's right - but it depends on what the main intention is (which isn't clear) - as said 'why hiding the fullscreen button just for IE? That doesn't make sense...'
When detecting an IE browser engine in any case, an action like this could be used:
